At the end of the episode, it is strongly suggested that this particular robot is developing the capacity for emotion and free will.
She was damaged in an explosion, and her directive with respect to John Connor was changed to "terminate"
That's why they were running from/trying to kill her during the entire episode. At the end, they had her incapacitated, and were about to destroy her, when John suddenly puts the chip back into her head, reactivating her. It shows her perspective, with her directive reading "terminate" and then changing to "terminate override", suggesting that she voluntarily changed her own directive.
